Killing the Rachni Queen is 🅰genocide and dooms a sentient species to extinction. However, keeping the rachni alive risks a violent uprising against other races, as has happened before. The choice comes just after you fought off swarms of rachni too, so Shep knows how dangerous they are.

The Rachni Queen Choice In Mass Effect 2
Regardless of the choice you make, there will be an impact in both Mass Effect 2 and Mass Effect 3. However, the impact is minor in Mass Effect 2. There may be some background chatter ab൲out the rachni,🉐 but mostly you get a single conversation.
If you save the Rachni Queen, she speaks to you via an asari on Illium, thanking you for saving her, and offering her help in your fight against “the darkness” - ie the Reapers. Since the Reaper invasion is ꦓwhat Mass Effect 3 is about, here is where we see the consequences much more dramatically.
The Rachni Queen Choice In Mass Effect 3
In Mass Effect 3, if you saved the Rachni Queen, she will be captured by the Reapers. However, unlike most other sentient beings, she is resistant to the Reaper indoctrination and thus proves useless to them. She is kept in shackles, and you must lead an assault on the base where she is kept in order to free her.
However, some of the other rach🍒ni have been indoctrinated and will fight back. If you kept Grunt alive in the suicide missi🐟on, he will be present for this mission too.
At the end of the mission, you will be asked whether to free her or leave her be. Whatever decision you choose, she accepts, and you will gain her as a War Asset if you free her.

However, if you opted to kill the Rachni Queen in the first game, the Reapers will construct an artificial Rachni Queen to control the children. In his instance, you will be offered the same choice - but you should leave her there.
