April

After saving a woman from an attack by a drunk man, the protagonist finds himself falsely accused of assault, expelled from his school, and sent to Tokyo, Japan to begin enrollment at Shujin Academy during his year-long probation. He meets up with his new guardian, Sojiro Sakura, ♓a family friend who owns the Leblanc Café in Yongen-Jaya, and prepares for his new life. However, whil𝓡e traveling to his accommodation, he notices a strange app on his phone.

On his first night in his new home, the protagonist has a strange dream where he visits the mysterious Velvet Room and meets its owner, Igor, and his wardens, twins ꦚCaroline and Justine. Igor who warns him that he must complete "rehabilitation" to avoid certain ruin and vaguely comments on the special nature of the mysterious app.

The next day, Sojiro takes the protagonist to his new school for the first time. As they drive, he warns him about the recent series of strange mental ꦑshutdowns and psychotic breakdowns occurring in Tokyo.

On the following day, as the protagonist attempts to go to school by himself, he accidentally stumbles into a s꧒upernatural reality called the Metaverse, and discovers the "Palace" (locations that serve as physical manifestations of a person's distorted desires) of Shujin's physically and sexually abusive volleyball coach Suguru Kamoshida. He accidentally brings along school delinquent Ryuji Sakamato inside with him, and the two are soon captured by the evil palace's "shadows." However, before execution, the protagonist awakens to his persona, gaining the ability to summon powerful monsters and defeat the shadows attempting to kill him.

As he and Ryuji escape, they run into Morgana, a creature whose appearance resembles a cat, who guides the protagonist on how to use his persona and escape the palace. Morgana explains that a person's palace houses their "Treasure", the physical root cause of a person's distorted desires. If someone were to successfully steal that treasure, that person would undergo a "change of heart" and undo their internal corruption. The group figures out that the mysterious app has also appeared on Ryuji's phone, and Morgana deduces it's a "Metaverse Navigator" (aka, MetaNav) which can transport people into the Metaverse, so long as t🍌he palace's keywords are said aloud.

The protagonist decides to stop Kamoshida from taking advantage of ౠhis students and teams u🃏p with Ryuji, Morgana, and fellow classmate Ann Takamaki to steal the treasure. They form the vigilante group  "The Phantom Thieves of Hearts", taking on the code names Joker, Skull, Mona, and Panther, respectively. Upon their successful heist and Kamoshida's "change of heart", the group decides to continue using their powers to change the hearts of the corrupt adults in their world.

May - September

The Phantom Thieves' popularity begins to grow as they successfully expose and change the hearts of a number of powerful adults. Their targets include the plagiarizing artist Ichiryusai Madarame, the greedy crime lord Junya Kaneshiro, and the powerful hacking group 🐓Medjed. Each time they steal a treasure, the palace owner undergoes๊ a "change of heart" in the real world and publically apologies for their faults.

The group begins to grow in numbers as well with the add🦩ition of thieves Yusuke Kitagawa ("Fox"), Makoto Nijima ("Queen"), and Futaba Sakura ("Oracle").  Though all their heists are successful, they soon start to hear rumors of a dangerous persona-user with a "black mask" running around palaces and killing cognitive beings. The group realizes this "black mask" figure is responsible for the mysterious mental shutdowns plaguing Tokyo.

Meanwhile, the police and local authorities are on edge trying to capture the elusive Phantom Thieves. Public prosec꧂utor Sae Nijima is put on the case to arrest the Thieves, while high school detective Goro Akechi publicly denounces the Thieves, calling them "unjust."

To keep the authorities from catching them, Joker and the Thieves maintain the facade of normal high ꦍschool students in Tokyo, pursuing commonplace activities such as studying for exams and hanging out with friends.

Notably, Joker also befriends honor student and award-winning gymnast Kasumi Yoshizawa, a girl who tran🦹sferred to Shujin around the same time as he did. He also meets with Dr. Takuto Maruki, a guidance counselor hired by Shujin to help students cope with the aftermath of the Kamoshida incident. As Joker grows closer to Maruki, the rest of the Phantom Thieves also receive counseling from the doctor as he helps them work through their own mental health struggles. H🎀owever, in the process of getting to know him, each of the Phantom Thieves ends up divulging their deepest wishes to the doctor.

October

One day in October, Joker runs into a sad-looking Kasumi in the hallway, who has just heard from Shujin'sꦆ Vice Principal that she must come in first place at the upcoming gymnastics championship. Though Dr. Maruki vouches for her, saying the pressure will cause her distress, the Vice Principal clarifies that he's only trying to motivate her. Kasumi asks Joker to meet with her after school in Odaiba, near a construction site for soon-to-be-built gymnastics stadium. As Kasumi is waiting for Joker, she laments feeling like such a burden to everyone, including Dr. Maruki. A random passerby wonders aloud if the construction site will be a "research lab," but Kasumi corrects him, saying it's a "stadium." The words accidentally trigger the MetaNav app, which had mysteriously appeared on Kasumi's phone, and she is sucked into a palace just as Joker and Morgana appear. Luckily, the two are sucked in as well and rush to find her.

While in the palace, Kasumi runs into a cognitive version of her twin sister who was killed a few months ago in𝄹 a car accident. The grief of her sister's death and the pressures of her lifestyle become too much for her, and Kasumi awakens to her Persona. Along with Joker and Morgana, the three defeat a shadow and escape the mysterious palace. Impressed by her skill, Morgana invites her to join the Phantom Thieves, but Kasumi declines to focus on her gymnastics. Before departing for the evening, Morgana asks Kasumi to look up the palace's owner on the MetaNav. However, Kasumi's phone is dead. Morgana dismisses the Palace and the three go their separate ways.

As the Thieves prepare for their fifth heist, they decide on ruthless businessman Kunikazu Okumura to be their next target. Haru Okumura, the daughter of their next target, joins the Thieves, eager to stop her father's selfishness. Though the Thieves successfully steal Okumura's treasure, he suffers from a heart attack. The group eventually realizes that the black-masked persona user is behind Okumura's death. Though they know they're not to blame,⛦ the Phantom Thieves' reputation plummets, with the public suddenly blaming them for the string of mental shutdowns and psychotic breakdowns.

With their reputation on the line, the group ♐is approached by Akechi, revealing that he knows their true identities as the Phantom Thieves. He offers them a deal: let him help them get the police off 𝓡of their back by changing Sae Nijima's heart in exchange for the disbandment of the Thieves.

November - December

The Thieves agree to his deal, head to Sae's palace, and steal her treasure. However, as they attempt to escape, Joker is caught and arrested b♏y police officers. In the real world, Joker is seemingly killed by Akechi, who reveals himself as the ruthless "Black Mask" behind the mental shutdowns. However, with Sae's and the rest of the Phantom Thieves' help, Joker tricks Akechi and the authorities and he escapes.

Upon escaping, the Thieves✤ decide to go after politician Masayoshi Shido, the man at the center of the shutdowns, breakdowns, and, as they soon discover, Joker's arrest. As they investigate Shido's Palace, they are stopped by Akechi once again, who reveals himself as Shido෴'s illegitimate son and divulges his plan to enact revenge upon his father after years of neglect. However, Shido sends a "Cognitive Akechi" inside to kill his real son. Akechi sacrifices himself to save the Thieves; though Joker promises not to forget him.

The Thieves succ෴essfully change Shido's heart; however, even after he admit🦄s to his corruption, the general public remains uninterested in his wrongdoings. Morgana suggests one more infiltration into Mementos, the Palace that houses society's collective consciousness. As the Thieves attempt to steal the treasure - the Holy Grail - they are forced out when society rejects them, preferring to live in a society where they have no autonomy.

Aft⛎er getting kicked out of Mementos, they are forced to watch in horror as the Metaverse merges with the real world. Before they can do anything, the members each disappear completely, as the collective public forgets that the Phantom Thieves ever existed.

Joker wakes up in the Velvet Room and confronts Igor. While listening to their conversation, Caroline and Justine remember their real identity and fuse into their genuine form, Lavenza. She reveals that "Igor" is actual𒉰ly Yaldabaoth, a god who is actually Mementos' The Holy Grail, who was born f💯rom society's desire for a thoughtless reality.

Yaldabaoth offers Joker the opportunity to return to a world where the Phantom Thieves are praised a✱s heroes, but at the cost of the public's autonomy. Joker rejects the offer, instead choosing to fight against him with the rest of the Phantom Thieves.

💯As Joker's friends from below rally together and cheer on the Phantom Thieves, the rest of society remembers their existence and encourages them to keep fighting. Using their cheers as motivation, the Thieves defeat Yaldabaoth and the world is returned to normal.

Back in the real world, Joker is approached 𒉰by Sae, who tells him that he must turn himself in to the police in order for Shido to be properly prosecuted. Just as Joker is about to agree, Akechi reappears, mysteriously alive and well, and offers to turn himself in instead. Joker and his friends celebrate Christmas and New Year's Eve together, seemingly free of any troubles.

January

On New Year's Day, Joker awakens to find a number of abnormalities in his world: Futaba's mothe💞r and Haru's father, who had both previously been dead, are suddenly alive and well. R⛄yuji is back on Shujin's track team, which had formerly been disbanded thanks to Kamoshida. A black-haired man calls himself "Morgana" starts showing up to Leblanc.

To make matters even weirder, only Akechi and Kasumi notice the strange happenings along with Joker.  Additionally, Kasumi notices the palace she had♍ previously found in October is suddenly visible, despite her not having activated the MetaNav. The three decide to investigate and venture inside. They soon come face-to-face with the Palace's owner: Dr. Takuto Maruki.

Maruki explains that he is behind this new reality, explaining his plan to create a world where everyone can live in eternal happiness. He reveals he is also a persona user who has gained the power to directly warp the cognition of humanity, which explains his power tꦺo alter the world. The three demand him to change the world back to normal, but Maruki warns them about the pain of reality.

The three press on and Maruki is forced to show "Kasumi" what she would be giving up if she were to leave his altered reality. Through a video memory, it is revealed that the real Kasumi Yoshizawa is dead, having beℱen struck by a car in a brutal car accident last spring. The "Kasumi" who had been spending time with Joker is revealed to be Sumire Yoshizawa, her younger twin sister. After the real Kasumi's death, Sumire wished to become her sister to deal with the guilt. Maruki granted her that wish by altering her perception and explains that in his new world, Sumire can live in peace, fully acting as Kasumi.

Though it takes some ti☂me, Joker is able to remind his friends about the old reality and persuades Sumire to accept who she truly is. The Phantom Thieves come together again, now vowing to ch꧟ange Dr. Maruki's heart and return to the original reality.

On the night before the Thieves are supposed to steal Maruki's treasure, the doctor reveals one more secret about his idealized reality: Akechi died back in Shido's palace but was revived by Maruki due to Joker's desire to spend more time with him.꧑ Therefore, if the Thieves go through with their plan to change Maruki's heart, Akechi will likely go back to being dead. Though Joker is shaken by the news, Akechi refuses Maruki's reality, claiming it is no different from being enslaved. The two decide to go forward with their original plan.

The following day, the Phantom Thieves arrive at Maruki's pal🐟ace and successfully steal his treasure. The palace collapses and Maruki almost dies, but Joker saves him. All the oth♌er Thieves escape as well.

February - March

In the aftermath, the reality is immediately set back to normal: Akechi is missing once again and Joke🥀r finds himself in Juvenile Hall (since Akechi was unable to take his place). Luckily, Joker's friends rally together to save him, and Joker is eventually acquitted of all charges.

At the end of the game, all 🅘the Phantom Thieves decide to purs𝄹ue their dreams, having gotten a glimpse of that life in Maruki's altered reality.

Joker leaves Leblanc to return home. The Thieves (minus Sumire) meet him, originally planning to drive him to the train station, but their plans change after sighting government agents who are targeting Joker. He escapes with the help of Dr. Maruki, who is now a taxi driver. Maruki drives Joker to the train stati♔on, explains that one can always start over if they find themselves struggling in life,ജ and bids him farewell. The rest of the Thieves drive up to the station for a quick goodbye, and Joker heads to his train platform. As he approaches his train, he bumps into Sumire who also gives him a quick goodbye. Joker takes his seat on the train and looks outside, ready to return home after his eventful year in Tokyo.

In a post-credits scene, a figure wearing the same trenchcoat as Akechi is seen walking by Joker's train window. However, the mysterious figure ღquickly disappears.
